surah 5 verses 43-47 state that the people of the book do not need to judge by the Quran? Why did Allah instruct them to judge by their books if they were corrupted or lost?

That is a specific case. The Jews came to the Prophet صلي الله عليه وسلم asking him for judgement, with the intention to trap the Prophet صلي الله عليه وسلم.

Allah knows better what was in their hearts, and Allah is wiser. So Allah reveals to the Prophet صلي الله عليه وسلم to ask them to refer to their scriptures.

As I've said, Allah knows what scriptures they have in their hands.

Yes, scholars don't know exactly what language was spoken by Jesus. By that admission, we cannot be sure that the words attributed to Jesus found in the 4 Gospels came from Jesus's mouth. 

On top of that, the 4 Gospels were written a few decades after Jesus. And the words of Jesus differ from one Gospel to another.
